The roofing membrane has been improperly installed according to the building code. The subsurface is not flat, the drainage is not considered. Also flashings are missing at roof penetrations and parapet. Fixing this roof at this point can only lead to more leakage, it should be removed with the underlayment, re-designed with pitched subsurface to leaders or scuppers and re-surfaced with EPDM and flashing at all penetration and parapet. Flashing has to be designed and installed according to the standard of practice. Water run off should not sit on roof in any puddle or cavities, it should always flow out of the roof into downspouts...
